What model is this bike? Some have the shifter shaft that runs through an engine side cover and is slightly exposed underneath. Use some needle nose vice-grips to access.

On others where the shaft passes directly in to the engine crankcase, a small carbide tipped drill to drill a small hole in the remains of the shaft is used, then a tap, then a small allen head screw (allen heads tend to be harder than regular machine screws) is screwed in.

Bottom line, on most engine cases, to replace the shifter shaft requires complete teardown of the engine cases to get to it. Sorry about the bad news!
